Hello, I recently Homebrewed a wii. It worked and I was also able to install wiimc. I'm not sure how to play torrented games on it though. I notice some are different files than others. Do I need something else? When the games are placed on the USB, should they be placed in the apps folder? Thank you for your time!

Read it. I did, and I understood how a Wii could be modded, even though I don't have one.
Godspeed.

I'm completely stuck at:
2. Updating the installer with the newest version
It says:
"Go to the cIOSD2X Website and download the newest version: https://code.google.com/p/d2x-cios/downloads/list"
When I go to that site there are a list of files to download. Every single file I download is empty. Further directions say to extract the contents to the IOS installer folder on my SD card, but there is never anything to extract. I've tried the same and different files 10 times and all of them download as empty zip files. Any ideas?

Please explain "empty."
The latest version that (I think) I downloaded seems to not be empty.
Please also link to the page whose instructions you are trying to follow.
Thank you.

I still don't get it.
I used the 7-Zip software ( https://www.7-zip.org) and opened the archives completely.
Did you do the same thing?

Ahhhhh! I had no idea it had to be opened with 7-Zip! I was trying to just plain extract it and it was telling me there were no contents! Thanks! (but stick around in case I still have any other problems?)
Question: Does the bootmii still need to be on the SD card? In the directions I didn't see it listed of the files in the directons.

From what I've heard, yes.
The reason for it not being listed is probably that the instructions you were reading a specific set that does not directly involve BootMii.
I don't know if you should take my words as gold, but I would keep every piece of software you need in the SD card that you would fit inside the SD slot in your Wii.
Hope this is correct. If not, ask HobbitDude/shrpirate.

Figured out that problem. Uploaded the ISOs. Not sure if it worked because the directions still didn't correspond with what was happening. Directions said that the slot would be highlighted in green if it worked, but directions also said I could hit A to go back and change ISO57 and slot 250, but when I did that things got highlighted in red after they had been highlighted in green. So I just changed each one at a time and escaped before I moved on to the next one. Not too sure. Tried putting USB LOADER GX in apps folder and it's not coming up in Homebrew.

the problem you are having is that you are trying to play games in ISO format when USB Loader GX is not designed to do so. Your HDD needs to be in FAT32 format and you need to convert the ISO files to WBFS. I have included a nice guide to help you. You are welcome
