I don't use plex, so I don't quite understand the problem, but I do know a good renaming tool: Bulk Rename Utility. It may have no bearing on your specific problem, but can help in many other situations.

I check what TheTVDB would name the file and use that

This. I copied the TVDB list into an excel file and use an excel formula to calculate a plex friendly filename (MonsterVision - SYYYYE00 - AirDate - Movie Title). I then create an episode card for each movie.

If you don't mind spending a few bucks, Filebot has been a lifesaver for me. Great for renaming and pulls from a number of metadata sources. Works for all my Rifftrax, TLDI, and all my movies and other random assortment of crap I've accumulated on my server.
