Both of the Star Trek New Voyages shares were more fanedits than simple remasters. The original Rifftrax MP3s included a trailer at the end but the 720p version of the New Voyages online doesn't include the "Next Voyage" trailer.
For To.Serve.All.My.Days with Chekov I was able to use MKVmerge to do lossless edits of the 720p episode and trailer to make an episode-trailer-credits video/audio file. MKVmerge is great since it doesn't re-encode the video or audio but it isn't frame accurate. I was lucky and didn't need exact frame selection so MKVmerge worked fine.
For World.Enough.And.Time with Sulu (this share) I needed more accurate editing but was able to use Avidemux which worked well. It's not a full frame accurate editor but it was more accurate than MKVmerge and is also lossless so there's no quality degrading re-encoding.
Both episodes have English subs for both the episode and the trailer (Trek fans are uber-dedicated). And, the funnest part for me, they both have custom named chapters at the commercial points plus other spots like the start of the opening credits, the trailer, etc.
